Locked in Base time mode?

Hull: Bayliner 1999 1850LS
New engine installed: 2009 4.3L Marine
Induction: 2b
Ignition: Mercruiser ThunderBolt V

After installing the engine, the performance at the lake is 11 mph slower at WOT (only opened up for a minute for testing).

I noticed several things out our lake while testing:
1. The sound of a typical vacuum leak... which I can't find using the squirt bottle method.
2. A lot of air being pushed through the valve cover vent hoses (kind of wondering if this isn't what I have thought was my vacuum leak?).
3. Performanced dropped off during the first few hours of horseing around with it.

4. Starting hearing a squeal that was deafening in the last 10 minutes of my trial time out there. Shut it down and put it on the trailer.

AFter getting it home I pulled the drive off the back of the boat to check the gimbal bearing... all looks great. The drive came off easily, but I checked the alignment anyway and it appears to be fine. Originally thought that it was a bad water pump (circulating pump) on the engine, but ran the engine with the serptine belt on and off..... no squeal either way (drive is still off at this point).

I'm going to reinstall the drive and run it again with the muffs and see if the squeal comes back.

Now, as to the performance being WAY down. Is it possible that the ECU is locked in base time mode?
When I did time this engine, I did notice it made No different (with the timing light) if the base-time wire (Purple-wht) was grounded or not.
