After doing a little more research on this, could it be that the clutch dog isn't fully engaging? I don't think the gears would be bad as you should be able to hear the clunking when in neutral as the forward and reverse gears are always spinning.

You forgot to turn the water on and you need a new water pump full kit.

Yeah, more investigation needed for the clunking. And BT is right, you just trashed your seawater pump. If you can take it to a mercruiser certified shop and have the clunking looked at, and if it's ok, have them replace the seawater pump. I'd like to help more but it's hard to diagnose by the video.

I get it, there wasn't any water to the outdrive on this run up. Which was the duration of the video. Before this video was taken the boat had been run up on water at least 6 times for long duration's and on the lake once.

I could take this all apart again and post pictures of how the 30 plus seconds of dry run didn't ruin the pump but I seriously doubt that I need new parts after this short run up. If I end up taking the lower part of the sterndrive apart I would be happy to do that. The question here is about the clunking, I had heard that because there is no load on the prop that it will make this clunking noise. This could be true, but I'm not comfortable with that as if I simulate load on the prop by pulling on it while its in gear the sound just gets worse. Any help with the clunking noise would be great!

Thanks in advance.

Question? Which way are you pulling on your prop. While in gear there may be a little free play when turning left to right or right to left by hand but not any further.
PS. 30 seconds without water will ruin your impeller.
