I am fitting a Dual Battery Isolator to a Bayliner 2355 twin batterys with a Perko switch. The electronic isolater will ensure battery one is charged then switch over to battery two . The Perko switch only allow one battery to charge depending in the position of the switch 1 or 2. I want to know if it OK to take the orange output from the alternator currently connected to the starter motor and connect it the positive on battery 1 the new electronic isolater will then deterimine the order of charging not with standing which position I have the Perko switch in. Thanks

Thanks - I think I am on the right track with wiring the orange alternator charge wire directly to battery 1 (after disconnecting from the starter motor) due to the Perko switch. It is the same principal as the Mercruiser service manual however my Isolator is a little different Piranha DBE140 Wiring.JPG.

That is because it's not a battery isolator, it's an ACR, (automatic charge relay), voltage sensitive relay, and a few other names.

Just hook it up like the instructions say, no need to disconnect the alternator wiring, like you would for a real isonlator. Mount the DBE140 and hook the proper sized wire from the start battery to the "Main" terminal on the relay, and from the "Aux" terminal of the relay to your other battery.
You have the wrong kind of battery switch for the charge relays, you need one like this. http://bluesea.com/category/78/1/products/5511e

Many Thanks Again - I now understand the Perko switch is causing me my issues the wiring of the ACR is a simple I woudl prefer not to change the switch at this stage. That where I came up with isolating the charging system to work with the ACR and using the Perko switch as 1 start, Both emergency start if needed, 2 on anchor for longer periods. Again Thankyou.
