I own a 1979 Mercury 140 outboard, and when i put it in forward gear, it clunks really bad when going from nuetral to forward. i took apart my control unit because of some other problems, and i discovered that my control unit had been assembled a$$ backwards. Could this be my problem?

I doubt that the control unit could effect the engagement severity. Even though backwards, the motor went into forward gear, didn't it? Best way to get the 'clunk' you're describing is to have the idle speed much too fast. Should be about 600 RPM, in gear and warmed up. :)

to isolate the problem, remove the shift cable
and shift the motor manually. if this solves the
problem, it's the cable. if not it's the l/u.
aslo, if idle rpms are too high, it will clunk.
good luck,
M.Y.
