filling in some un-needed screw holes in the boat, (speedo senders, fish finder transducers and such, small screw sized holes, and yes, I feathered it out to about 3" around the hole in question) and have a quick question. I am grinding back the glass (gelcoat is shot, will be sanding, priming and painting as a later stage), and filling the holes with peanut butter. I cut back the first layer and still have some low spots. Is it acceptable to use regular Bondo filler for this (the holes are already sealed) or should I bite the bullet and put in another thin layer of peanut butter?

The bondo will work fine and it fairs well but don't use it below the waterline. Been many old Corvettes patched up with it... FWIW..

I would have just filled the holes with a bit of peanut butter tinted to match, no grinding involved. I might have even just filled the holes with a bit of 5200

PB tinted to match was a no-go. I sanded it back to be sure to get to "good" glass for a permanent bond, I felt just shooting some PB in the screw holes wouldnt get any surface area for a good bite. The gelcoat is in dire need of a coat of paint, its sun damaged and severely faded with some idiot (prior to current one) putting some resin on damaged areas with a brush. The color is beyond saving, so its just hit it with whatever, and paint it to look good later. Screws were sealed with 5200, and were not apparently leaking, but since I have no use for them (or the holes from the broken swim ladder I removed) then a more permanent patch seemed in order.
