My 2006 Johnson 9.9 hp outboard is in need of some repair . Rather than haul my entire boat 30 miles to the nearest dealership , I was thinking about taking the motor off and hauling it separately . If so, can I haul the motor lying flat ? Or, do it does it need to be in the vertical position when I haul it to the shop?

It depends if its a four stroke or a two stroke

You don't say which nor give a model number which would have indicated which.

If its a two stroke you can lay it down

If its a four stroke you can only lay it down as indicated in your owners manual.. For transport you should drain the engine oil if its to be laid down.
Alternatively it can be transported upright without draining the oil
