Ok so on this 88 40hp, it came with a newer controller like this one http://mediacdn.shopatron.com/media/mfg/664/product_image/a680604fd9240528b1a98c6914bf7f63.jpg

Now whats happening is I can shift it and it goes in forward gear fine, then I go to put it in reverse and it wont push the cable far enough back... I then try and adjust it under the hood of the motor so the cable is more centered in neutral and then try again. Well it seems like the cable can only be adjusted so one direction will make it into gear but not both...

Could this be because this newer controller doesn't have enough throw and these older outboards had a longer throw in their controls?

And the second issue is the cable seems to be fine but when pushing the controller into full throttle, its really stiff. Cant seem to figure it out.

And thirdly, when put into full throttle the outboard doesn't seem to do much even though I see the carbs are opening (the linkage at least goes to full open). It picks up a little bit of speed but not enough to even get up on plane. Yet in neutral I can get it to rev up really high by hand like it should when in gear. It makes zero sense...

BlueGhost, I have no experience with those new model controls but I would have to guess that the throw is the same as the new control is the only new replacement for all of the old ones so again they should be backwards compatable. Next question, look for a fiction screw adjustment. It may be set too tight.

Last question I'm not quite following what you are trying to describe. Do you have a tach in the boat? Is the engine revving up when in the water? Revs in nuetral by hand? Are you disconnecting the throttle cable?

Lastly, please do not go to high revs in nuetral it may blow up your engine!

Ok so whats happening is if I take off the linkage and pull the throttle lever by hand it revs up no problem. But when the controls are hooked up and I try and put it in gear and open up the throttle by the control box, it doesnt accelerate much. Makes no sense

You kind of answered your own question. There is something wrong within that control box. What exactly I can't tell.

Being hard to move the control lever strongly suggests bad cables (internal wear, kinks, sharp bends, etc). Perhaps they are your problem.

I thought that too but I took them off and they slide freely by hand

You wouldn't be the first one to be fooled by that. There is a difference between sliding them when disconnected and doing it connected and under load. I'm not saying you have bad cables, but I do suggest it is a strong possibility.

EDIT: In addition to that, something else related: Every bend in the cables makes it harder to move them. So you want them to run as direct as practical from controller to motor. And avoid sharp bends. And don't make any S-curves, including where they enter the motor. Make a loop there instead of an S-bend. That is the most often mistake made by riggers. Yes, a loop requires longer cables than an S-bend. So be it.
