my 3.0L is knocking?

Hi guys, I've got a 91 bayliner capri with an alpha one 3.0L engine. I've begun to notice that there is a knocking coming from the engine when at idle and while driving. My oil pressure is good and the oil in the engine is full, yet there is a knocking? It's not bad it's just faint enough to hear. Now I took it in to be looked at and apparantly there is a V8 distributer on it with the other 4 ignition points blocked off, and the fuel water seperator filter is clogged, and the carb filters are gummed up. All that to say is it possible that I"m dealing with a detination problem? If I clean up the carb and put in a new fuel water seperator and a proper distributor, would that in theory restore proper detination? A mechanic friend of mine said that if there is improper detination then this engine will develope a knock in it? Does that make any sense to anybody? The engine was running like a champ until the carb got clogged up, this is something that I"m curious about as well. thanks.
