You'll need to provide a lot more detail for us to be able to help. Fuses and breaker locations are not much help unless you tell us specifically what is feeding them and where the other side is connected. Next, you need to tell us whether this is a combination 12V AND 24V or just a straight 24 volt motor. You also need to tell us if there are just two wires running into the trolling motor connector at the bow of the boat or if there are four wires. Neither system would require four circuit protectors (two fuses and two breakers). In a two wire system, only one breaker or fuse is required in the positive lead near the batteries. In a four wire system you have two separate cables running from each battery to the bow of the boat. The 24 volt jumpering is done at the connector. In a two wire system the 24 volt jumpering is done at the batteries. Pictures help. In a two wire system the positive of one battery is connected to the negative of the other. The Negative of the first battery and the Positive of the second battery run up front.
