I have the up and down pretty close, but seems off side to side. Grease marks on tool are much heavier on starboard than port side. Is there any way to adjust side to side?

Bumping this as I have very much the same issue..
1981 120 with alpha1/MC1 .
I suspect I may have a rear-mount issue. Mine is showing signs of movement in the rear of the engine when trying to get the alignment tool back out. Are you seeing any movement of the engine, are all your mounts sturdy? For what it is worth using a highly accurate tip of my pinky, the port side has more gap under the mount than the starboard.
Sorry not trying to hi-jack your thread, but I think we are in same boat.....

Remove the front lags, slightly loosen rear mounts, shift motor in direction needed, tighten rear mounts, reinstall lags or if needed drill new pilot holes for the lags

If I have to redrill the holes for the lags and it’s not far enough off to have space for a new hole what can I fill the old hole with?
