Question on batteries and charging

I have a Minn Kota 2 bank onboard charger MK-210, 1 dual purpose Minn Kota MK-18 battery (use for starting) and 1 Nautica (or something) trolling motor battery.

Question is can I keep them both connected to the charger when I am running ? My Mercury 30 has a 20amp (I think) alternator to charge the Minn Kota MK-18.

Will the current from the alternator go back to the charger and to the trolling motor battery ? Will the onboard charger be affected by this ?

Yes, leave it mounted. I did not look at the specs, but I am sure that system is designed to be permanently mounted.

They use diodes to prevent power from going back into the charger and doing any damage.

The charge will not go through the charger and charge the second battery. Depending on how you have the system wired, it may or may not charge the second battery... but that is not due to the Minn Kota charger.
