Quick question regarding battery setup

We got a 4 position battery switch and 2 batteries. Position 1 both batteries supply power to all electrical except motor. Position 2 both batteries supply power to motor. All position power to motor and electrical. Question is with motor running and switched to 1 position the motor will be disconnected from batteries, wil this cause damage to motor charging system

I was running my 30hp Johnson one day when I realized I had forgot to connect my fish finder. I put the boat in neutral and unhooked the leads to the battery to hook up the fish finder. Doing this blew up my rectifier. It needed to go through the battery to control output of the charging system.

So in short, yes I think it would be a problem.

Yes, never disconnect/ turn off the battery's until the engine is turned off is what I was told.
