Removed shift rod and can't install

Was helping a friend change water pump on his 1990 Yamaha 60 enduro and we took the shift rod out of the lower unit to inspect it. With the oil removed, and tons of tries, we can not get the shift rod to go back into the lovew gearcase. There is a cam or something that has moved and won't allow it to seat. We need some parts diagram links or some advice on where to go from here short of going to shop! Any help would be greatly appreciated, thanks. Here is what we did, removed lover unit from drive, took top cover off shift rod, and pulled shift rod uo and out, then drained oil. It is now called the do not remove rod.

I'm pretty darn sure, based upon previous threads on this particular subject, that you have to pull the gears out of the lower unit to re-attach that shifter rod with the shift mechanism. They always warn against pulling that rod out when changing the water pump impellars. Good Luck!
