Reverse gear issue on 1990 9.9hp

I recently changed the lower unit oil on my 9.9 and have two questions.

1. The oil that came out originally was blue. The oil that came out of the yamaha gear case oil tube was clear. The label stated it was for stern drives and outboards. Will this be an issue?

2. There is a little resistance sometimes when I put in reverse. This occurs without the motor running. I replaced the water pump but dont see how that could interfere with the reverse gear. Before I removed the lower unit I put an alignment mark on both screws on the shift linkage and counted the number of turns. I assumed I put it back like i found it. Looking for some advice?

Oil should be fine. Most motors shift hard when the engine is not running. try spinning the flywheel with your hand while shifting.
