Salt water boats

If a boat has closed cooling and has been in salt water but has had the outdrives gone through, is there much more damage that could have been done to the cooling system or anything else that could be expensive to make dependable.

there are several types of closed cooling.....we would need to see schematics on how your particular system is set up.

but a good flushing with fresh water when you get out of the salt will help

You didn't give us much information to work on but the answer is it depends. New or used? Year? Mored in salt water or on a trailer? Fresh water flushed after use? Etc.

The heat exchanger was also exposed to saltwater.

Its salt water not battery acid! If the anodes have been kept up its probably fine , only way to tell is a check over by a knowledgeable mechanic.
