Shift rod question

I have a 2003 yamaha 130.Went to put my boat in the water today and it only went foward. I couldn't get it to go reverse or neutral.also the throttle could be put in reverse or foward without pushing in the button on the throttle. I changed the water pump the other day so could this mean the shift rod wasn't put in place? When I put the lower unit off I had it in neutral and kept in neutral when I put it back on. Is this correct? Do you think that the shift rod wasn't put in place or do I need to take lower unit off and have it in reverse or foward when putting back on? When putting the lower unit back on do you have to spin the prop in order for the driveshaft to sit in place? If the control unit goes into reverse or foward without pushing in the button does tho mean again that the shift rod is not where it needs to be?thanks
