When storing the outboard for a while (a few weeks to a month or so) and want to remove the fuel from the carbs what is the best method, run it empty or simply drain the fuel from the bowls? Running it empty clears the pump of fuel as well so is that good or bad? I run an ethanol stabilizer in every tank of fuel.

My thoughts are you can never remove all of the fuel from carbs, pump, and lines.
So what is left in them will slowly evaporate and leave residue which will build up over time.
Lines and carbs being full when put away take a lot longer to evaporate all of the fuel and leave residue

Stabilize the fuel when fresh and run motor often, a few weeks will not hurt.

I run a 6 gallon tank , that way I turn the fuel over often.
Not much fuel left for long periods of time in tank before putting fresh fuel

Sounds like we have a similar set-up. I too run a 6 gal tank and add an enzyme stabilizer each time I fill it to help combat the ethanol. I'll be going out of town for a while and won't be around to run the motor, the reason I was thinking about draining the bowls.

If putting up for a few months then I would drain bowls, but for 3 to4 weeks probably not

Thanks! This motor runs great since the carbs were rebuilt a few months back and I want to keep it this way. The tech that did the rebuild told me I'd love this little motor once he gave it back to me and he was right!
