If a boat has been rewired with all the switches on the negative side is this bad will it have to be redone on the positive side?

Switches should never be installed in the negative side of a circuit. The one exception is electronic engine controls where sensors may grounding types. Are the fuses or breakers in the ground side as well? If so, that boat is a recipe for disaster.
