Hope someone out there can help me identify unknown hole from the manufacturer, on the transom there are three "holes" livewell intake, main drain and unknown hole that lead to somewhere within the boat. I bought the boat without the manual and just for my insanity wanted to make sure it doesn't on the water. Its the chrome hole...thanks in advance!

Yup Mr 88...sanity not insanity. Looks like its the livewell drain. I had to take a real close look at it to find the small drain hole that leads back to the transom. Placed a flash light on one end to see it.

Is it common to plug the hole if its not in use?

Yes it's common to plug a through hull hole that is not used for anything , especially in a low profile hull that goes to a live well that may be used for dry storage vs what it was made for.

I no longer keep fish and have done just what is mentioned here. The plugs are common and usage is multifunctional. WW has them in the sporting goods section. I use the twist (screw) type as they are less able to get snagged on something.
