Treat Both Sides of New Wood Deck or Just One?

I need to fix a couple soft spots in the deck of my 1994 Crownline 225 CCR. One of the soft spots is in the cuddy area. Having read other deck repair posts, I'm thinking that I'll be replacing most of the floor and will be lucky not to have to work on the stringers. A friend from EZ Loader, and long time boat owner/restorer, recommended that I only put epoxy/fiberglass on one side of the new deck. He said that the wood needed to breath. I was planning on covering all the wood, on all the sides, with epoxy/fiberglass and covering the exposed floor with gelcoat and then putting a removable, exterior-grade carpet over that.

So, how much of my new floor should I cover with some kind of water-resistant material?

Coat both sides. Plywood is multiple layers of veneer with the grain alternated in each layer and glued together. It doesn't expand and contract like solid wood. But it will swell if exposed to moisture.
