Trying to align shaft. Motor way off

Im trying to align the shaft on the outdrive. I've got it the best I can do but the motor is way off level I have the port side so far up the top nut barely goes on. Then on the starboard side I have it sitting about all the way to the bottom. I had to use the top nut to draw the engine down. The floor doesn't appear to be in bad shape and the alignment tool goes in fairly easy. Can this be ok?

The motor mount bolts DO NOT DRAW THE MOTOR DOWN. Remove the motor to find out exactly what is wrong.
But not knowing what your working on dosent help to give the proper answer

1990 Stingray 5.7 Chevy Alpha One Gen.1 I still cant figure out how to update my signature. When I raised the port side of the engine it pulled up on the star board side. So then I had to use the top nut on the motor mount to draw down the engine.

you need to raise and lower the motor equally on both sides to do the alignment.
Unless major reconstruction was done to the stringers and mounting pads ,the threads on the front mounts should be the same height.
