Sounds like a stupid question, I know.

I've always understood the transom to be the whole stern of the boat, however I read something that suggested the transom was limited to the reinforced area immediately surrounding where the gimbal housing is and where the lower unit is mounted.

Is the remaining area of the stern of the boat referred to as something else?

I have always been led to believe that the transom was the re-enforced section that supports the engine.

technically the transom refers to the entire stern wall of the boat. Traditionally the entire Transom was reinforced with a wood core. Many people in the industry therefore call the wood core of the transom the 'transom'

Many boat manufacturers now a days for cost/space savings only put a reinforced core(normally wood) around the drive. So replacing the 'transom' on these boats only refers to that reinforced/wood cored area.
