Yamaha 40Hp CDI Problem

Greetings and thanks in advance for your time! 1995 Yamaha 40 HP #40TLRT. Was stored for one year. Trying to bring back the spark of life. Checked carbs and they were spotless. Fuel filter is clean. New plugs, good compression (120 on all 3 cyl). Starts and runs but irractically. Checked coils, coil energizers (Ohms) and all seem to be alive. Noted the little black box on side of motor (CDI). Throttle linkage attaches to a spark advance arrow. When advancing the throttle this arrow/lever advances too. Disconnected linkage to CDI and manually advance the timing without advancing the throttle. Runs smooth at first (all 3 cyl) and then begins to brake up as you extend the advance. Can watch through a timing light and see the cylinder drop out as CDI is advanced. Does not seem that the same cylinder drops out all the time (not sure). Have run in the water and has poor power, but can eventually get on a plane and up to about 4000 rpm. Thought running might clear it out after being stored so long. No luck. Since the CDI is so expensive need to be sure I have indentified the right problem. Local dealer is no help (even after spending serious dollars with them) as far as advice and I prefer to fix my own stuff. Any ideas?

about the only way to tell is to monitor input and out put voltages. need to monmitor pulser coil inputs and stator inputs and then monitor CDI output with a CD-77 meter or its equivalent. must be a peak reading type or a digital with a DVA attachment. if the advance arm on the CDI is moved to far it will skip. but the only good test is to verify all input and out put voltages.
