Just hook one bank up to each battery and you are good to go.

Bhile -- he has three batteries (1-start, 2-deep cycle house). The answer is yes. One output goes to the start battery. The other output can feed the paralleled deep cycles and they will charge just fine.

Not sure where in this post he says he has 3 batts. If he had 3 batts, you would thought he would have bought a 3-bank charger...

Well -- he says he may buy two deep cycles and put them in parallel and wonders if he can hook the other output to the "start side". Since he apparently has a starting battery now, and also since deep cycle batteries are not typically used as starting batteries - I guess that would lead one to say he has (or will soon have) three. If not, then it really doesn't matter if he hooks both outputs to one battery in the parallel setup or if he connects each pair to separate batteries. The net result is the same since modern chargers with multiple outputs can be bridged.

Why do you want to use deep cycle batteries? Do you have a trolling motor?

It is very bad Karma to use deep cycle batteries for starting. It could cause you to meet Mr. Seatow sooner than you think.
