Other question, if I find a rebuilt MC-1 transom assembly designed for the I6 does it matter if its an early or latter version? Or do they all fit together reasonably?

If you're willing to plug a couple of transom holes (as Bondo says), and open the sides of the cutout just a little, then get a flywheel housing and coupler for a 1982 or later 3 litre (that fits your in line 6 ), then you could add an Alpha One transom assembly and drive...
Alpha one is a world of difference in terms of parts availability. Anyparts needed for an alpha drive, trim, etc are still readily available now and for foreseeable future. If you want to keep the boat and the inline six what chris proposes is the best solution to go back in with something more modern
