2003 searay sundeck 220

I have a searay sundeck 220 2003 model mercruiser 5.0 mpi with bravo 3 outdrive . I recently took it out and ran great for about 2 hrs then started cutting in and out for about 30 secs and shut off. I waited around a few mins and tried to start it and it would run with little throttle for about 3 to 4 mins and cut out and die again. I did this about 15 times to get it to the dock. Brought it home and replaced both fuel filter and fuel/water separator and hooked it up to the water hose to run it. It cranked right up and ran for about 3 to 4 mins fine and died. The IAC is good , already checked that . Any ideas or thoughts.

We have to know what the motor, 'n drive are,..... Serial numbers always help,.....

Mercruiser 5.0 mpi is the motor, om646146 is the serial number, bravo 3 outdrive
