boat with engine is probably deeper in the water as well.

You will need a scope camera to see wtf it is.
The angle of the test ramp I was able to bury the swim platform which, is above water normally by a couple inches. I don't get it. Unless the housing is cracked or something.

might retighten the transom housing bolts as a sanity check and exhaust pipe.

Maybe something simple like shift bellows.

I actually replaced the Y-pipe oring while the engine was out as a sanity check.

A thought... when I reinstalled the transom assembly some of the hardware got mixed up. The studs ended up with the stainless nuts from the drive instead of the steel ones... I noticed that with the engine out. Could they be yielding and allowing water intrusion with the weight/torque of the engine?

No if the studs were changed out and were longer and nuts bottomed out but changing a ss for a steel one isnt going to make a chit of a difference
