    the front of the motor items are water pump, gear drive for cam shaft, fuel pump, cam and lifters are accessible on starboard side behind covers. Any of those items could be damaged by lack of lubrication due to water in oil.

    Can you narrow down where the noise is coming from? have you run it with out the drive and taken the belts off to see if it is an accessory or water pump, gimbal bearing ujoint etc? Flywheel loose? Would spend some time trying to figure out where it it coming from - loose rocker ?

    I think the flywheel cover unless it is pre 1981 is should work. when the transition around '81 from MC1 to R/MR/Alpha one happened merc changed the distance between the rear motor Mounts.     I think you will no issue with either. Use your head when towing in terms of speed and following distance and make sure you have the boat situated on the trailer for 7-10% tongue weight. I doubt you need to add brakes. Most states require this for trailers over 3 k you are way below that...
