Yes You will need those 2 side walls at the Walk Thru Opening. They are what keeps the Walk Thru & windshield aligned perfectly. They are bonded to the floor and hull sides somehow.
There are special shape SLEEVED washers that have molded flat washer on 1 end. A little trimming of the washer shape surfaces to be SLIGHTLY longer than needed. Causes a crushing and flaring of tube to form a watertight seal.
Some people hold the DOWN TRIM button until they feel / hear the trim motor stop.
CAUTION !! All the way down can also be,,,,,,,, prop now angled UPWARD. Also causes the bow to be pushed down more and more as speed increases. Boat becomes erratic.

You do want to remove any carbon spots in the combustion chamber. Seafoam or other SLOW carbon disolvers would be a big help. Have you checked your sparkplugs for hard black deposits ?
It is a time & use related problem.......... Your replacement might be a unit made same date as yours. Bad quality units. Is your engine running a NEWER AND HOTTER thermostat ? Check pump temp with a a laser dot thermometer.
