    I believe that motor like most Yamahas I have played with are spring loaded into forward. you have to overcome the spring to get to neutral and reverse. put the controller into neutral, disconnect the cable at the motor make sure the motor lower unit and linkages are in the neutral position...

    just because the boat is a 2001 does not mean the motor is. find the motor ID info on the motor itself so you know what you are dealing with.

    also might check to see if the Rectifier/regulator got smoked also, but I do not think that would keep the starter from tuning the motor

    for the motor to start and run the cylinders need to have good compression, good spark at the correct time, and the proper fuel to air mixture. when it is cold and will not fire up,chack comroession, check spark, check timing with a timing light, if all that is good then you are left with a fuel...

    looks like plenty of meat left on all sealing surfaces to me. I would remove as much build up to make sure cooling passages are clear and put it back together with new gaskets

    if the rail pressure is in spec as the motor dies, I do not see a fuel supply as a problem. but injectors all firing properly would be, along with spark and timing. just reread the original post and it says it only idles for 15 - 20 seconds. I believe I have read where those motors do not run...

    Just remove the drive shaft for the pump , from what I read with no oil being pumped no lube ,which will cause a failure possibly damaging the crank shaft

    look to see if that old motor has a push pull shift shaft or a twist like the newer ones. if a push pull, find out where the joining nut is and how to get to it. some required to be in reverse to be able to undo it

    some motors do not like muffs, cannot get enough water. or stat stuck closed or poppit valve stuck open if that motor has one

    compression test would tell of all pistons and rings are still intact and moving the way they should. or just take it apart to see what happened.
