If you can feel a hesitation, you may have a chipped tooth on one of the gears. Best scenario is some dirt in a bearing, but the bearing will be damaged.

I have a hunch buying used parts to fix this will cost more than the boat is worth.

Took drive shaft housing cover off, found water which I know isn't supposed to be in there and a piece of metal between two teeth on the tapered gear on the shaft that comes from the engine. How do I turn the shaft around so I can inspect the rest of it? I have the shifter in forward gear, it clicks when I rotate the prop.
