You probably need to do a cooling system overhaul. Check the condition of the water pump impeller and the thermostat. My guess is you will find the water pump impeller has lost several of its arms and 1 or more of the arms are lodged in the cooling passages of the top cylinder. I don't know the exact routing of the cooling system but the thermostat may not be operating properly and that might affect the top cylinder more than the bottom (heat rises). Back flush the cooling channels to remove blockages. Put a bucket underneath the catch the pieces if you're missing any. Hopefully your head gasket is still intact.
