Double check the butterfly position at WOT, are both at horizontal? If not adjust the link rod. Remember both has to be at horizontal at WOT not more or less. If problem persists, you might want to check your main carb jets to make sure it's not clogged. Clean both with carb spray cleaner. If problem still persists, and you said that with the choke slightly engaged the engine rpm increases, this is probably because the idle mixture is too lean and was enriched by the choke. Try increasing idle mixture a 1/8 turn or even a 1/4 and see if the rpm improves. If it does, you can double check the idle screw setting as soon as you get your full wot rpm and speed. You can do this by double checking the spark plugs to see if the mixture is too rich or just right by the indication of carbon build up or excessive wetting. If the problem exists only with the cover on (cowl cover) you might want to check the idle port boot for tear. Goodluck.
