1994 Yamaha 225 TXRS restarting trouble

My boat has twin 1994 Yamaha 225 TXRS engines. The right engine has an ongoing problem with no remedies that I can find.
On a cold engine, it starts fine and will run all day...until you shut it down. If you start the warm engine soon (within a few minutes, then all is well). If you wait perhaps 20 minutes or more..then engine idles like a plug is missing between 500-700 rpm. Putting it in gear usaully kills it when you throttle up. If you nurse it in neutral and ahigher RPM, it may clear up and then if you abruptly put it in gear and accelerate to mid mid or 3/4 throttle it clears up and will run fine again all day. I recently replace the Magneto Stator as advised by mechanic...no help.

I've spent a lot of money diagnosing the problem with no solutions.

does pumping the primer ball help?
what routine maint has been done?

plugs, fuel pumps, filters, carbs cleaned?

does it ever sneeze or cough?

All routine maintenance has been done on these engines since I've owned them for 4 1/2 years. I have put 300 hours on them since I got the boat.
The carbs are clean and Racor fuel filter changed yearly. The plugs are clean and show normal burn /deposit color.
I swapped teh fule supply lines and primer pumps this week and the problem stayed with the engine.
My mechanic ordered a new TPS for it, thinking that we have already changed so much on it that we have little left ot try.
I am concerned that it may be the computer. COuld this be a computer issue? I have been told that there is no diagnostic computer that is used to test funcitons of these computers...is that true?
As I said when the engine is restarted (warm form previous run) it fires righ up an didels erradically. after running it in neutral at higher rpm or reartting7-8 times...it rund hard and stead as if nothing ever happened.

Thanks for taking the time to try to help. I really need someone in Central FL that knows what he is doing on this Yamaha...any body you know?

fuel-fuel-check your fuel! I know that TPS are not cheep.I will say again fuel system check and ruled out from tank including the fittings on tank all the to the three set of jets in your carbs!! this problem seems like a electrial issue not't it? fuel first!! elictrial problems are seldom.:cool:
