1999 HPDI 200hp Fuel Problem

I have twin 1999 OX66 engines on the back of my Cobia and I am having issues with the starboard side motor. The motor runs great for about 45min, after 45 min it will shut down and will not keep running. I tried pumping the ball when this happens but it never gets hard. If I let the motor cool off for about 15min it will start up again and run great until it heats up again. I have changed the water sep and the fuel flow sensor but still have the same problems at the 45min mark. When this occurs the fuel filter on the motor is full to the top so its getting that far. Please any help would be great I hit the wall on this one. Thanks

your going to have to test the medium pressure fuel rail and the high pressure fuel sensor.
do you have the HPDI yamaha manual,a digital multimeter and a fuel pressure test guage?
then it will be on to the ign circuits but all tests must be done when its failing.

what's the model number off the port bracket?
is it an ox66 or hpdi motor?

goodpoint, didnt catch the twin operating systems description.
makes a huge difference.

There both ox66, sorry about that. The boat is at the marina so I do not have the model number but I do it is was manufactured in 98 if that helps. Thanks for the replies.

when was the O2 sensor last cleaned AND tested?
what about your fuel system? you could have a restriction, bad lift pumps or a clogged VST screen or possibly a bad fuel pressure regulator.

Cousinabe, thanks for the reply and the post, the o2 sens never would have crossed my mind. I am going to start digging through the parts you mentioned today. I should have mentioned this in the orginal post, I did have a lot of water in the water separator and in the fuel filter on just that side and motor.This was the reason for the motor cutting off the first time due to the water in the fuel filter floated the ring to the top. We had a brutal winter down south and the condensation got the best of me. The problem still existed after changing all of that. I am not sure if this will change your advise.
