2000 Yamaha won't crank

First off, glad I found this forum, lots of good resources.
I was given a boat with a 2000 yamaha 50 four stroke, took it to my local boat shop was told it needs a new wiring harness for the low price of $1000.00, problem is will not turn over. All lights on boat, radio, depthfinder work just fine.
checked batterry connections, grounds everything seems to be good, they did remove the fuse on the side of the starter relay, and wired it direct.
Question is were to go from here. I am ordering the Seloc service book this afternoon so I have a wiring diagram, any tips or ideas would be great

Have you thought about replacing the wiring harness, along with related labor.

Why is the mechanic wrong?

No I don't think the tec is wrong, I think a 300 % mark up on parts is wrong.
I would think the tec knew what he was doing, though I disagree with the hard wiring of the starter relay. I realize pulling apart the harness and checking evrything individually is not an option to a tech, way to much time to spend on it.
Part was 550.00 from shop
labor was 450.00
