2nd Battery Question

My '06 Q6 is wired for a trolling motor although I've never used it, never even had a second battery in it. I just installed an amp and added the second battery for it. Do the trolling motor wires run that battery through the alternator so it charges?

No. I installed two batteries on the opposite side of my crank battery and then infront of the batteries I installed a marine battery charger that I can easily plug in.
