Ok, so the engine ran away on you when you started it with no choke (choke plate open)?
The obvious reason why it would do that is from a carb problems. Ignition timing wouldn't be a likely reason since it's really impossible to have the timing off very far on these magneto ignitions and still get good spark. You should check over your link and sync (carb throttle plate syncronization to ignition timing), and make sure the magneto plate is turning freely just to be on the safe side. But my bet is your problem is with carb rebuild, and has nothing to do with the choke.
Is the primer bulb getting hard? Does the carb leak when you prime it? What's the story on that main jet gasket?

I finally got this this thing started. I pulled the low speed needle out and the gaskets in there were kind of crimped up. I cleaned that up, cleaned up the plugs, and messed with the choke calibration a little bit. It fired right up. The idle is still high and there is still a lot of oil and smoke though. I am still going to take it to the shop tuesday and let them go over it. I don't think the lower unit is pulling in any water. Better safe than sorry.

Thanks for all your help Paul, I really appreciate it. I will let you know what the shop ends up doing to it.
