Sounds like you found the area of the problem, so now just need to figure out where the break in connection is

Problem is I’ve been trying to trace the red/blue to the ignition switch for hours and most of it is buried out of sight and reach from the helm until the engine compartment, where most of the wiring is visible but wrapped up in looms and electrical tape and mostly out of reach, unless you’re a contortionist. Would there be an issue with just running a permanent wire like I have the jumper wire for now, just so I can use the damn boat at this point??

Should not be an issue running a new wire. If you go that route I would disconnect the original wire at both ends and tag it. This way if another issue shows up
