90 yamaha 4 stroke

Just bought an 2006 90hp yamaha 4 stroke. runs fine at high rpms but idles rough and shakes boat. Also at 3500-4000 rpms I hear a popping or sputtering sound. Any ideas

I believe the model number is F90D. Thanks.
