I have the above mentioned motor, and have decarbed it and also use a fuel additive to help clear out the fuel system. Still having problems though. It is hard to start at first. After it runs for a while it does fine. I noticed also that while flushing the engine it cut off idling. Couldnt get it started for a while, finally did and it ran fine after that. The fuel filter is full of oil even with the motor off, possible clogged?

also, is it harmful to let the engine totally run out of gas while underway. I was doing this to totally use up the entire tank, but started thinking that maybe im damaging the engine. Have only done it once or twice.

possibly not choking it correctly is the only other solution I could come up with.

The fuel system will stay full of fuel with the engine off. It can't flow uphill and it can't flow back to the tank because of the check valve in the fuel fitting as well as the primer bulb. If you suck a fuel tank dry you run the risk of getting sediment in the fuel system. Granted the filter should catch it but small stuff can still make its way to the small passages in the carbs.

No it don't hurt to run the engine out of fuel when take it out of the water, as far as cold start you musts advance the throttle in the cold start position, pump the bulb till hard and hold the primer on intill the engine starts
