alternator charge problem

hi the problem i have is that i had the bearings changed in my alt and the regulator because of overcharging, also a new battery.I have a dual battery system on a 140 merc inboard.Now i dont get more than 12.5 volts at battery.Had the alt checked at 2 different places and they said its fine.Also a new ignition.The volt meter on my fishfinder reads 11.6.with the motor at 2000rpm no change at battery.could it be something else besides alt and battery?Help will be very appreciated!

If it is a 3 wire Alt did you connect it correctly ?

hooked up right ,12v 50 amp ,dont know the name of it but ill try to find out. 1984 four winns
