You are definitely not hurting anything, obviously, by using a bigger cable. Not counting the isolator, the difference between the amount of time to fully charge a deep discharge battery that was down 50% would probably only be less than 10 minutes. If you actually monitored the current that an alternator put out, the max current does not happen very long at all.
Adding the isolator makes a huge difference since the battery never will get fully charged and will not last as long because of that.
