I just bought a Johnson Seahorse Mod#j35ecsm. I also have an ancient trolling motor with alligator clips that go on a battery. Can I put a seperate battery in the boat for trolling and have it charge from the outboard?

Depending on what engine your running, most don't have enough output.

mcm's references are not working. click on the red search function. enter dual battery install. it will take a little time for it to search, but will give you a choice of about 30 threads.
