When you remove the airbox you are leaning out the engine, so check the foam inside box as it may be swollen and when installed covering up jets.(rich)
Also is it a standard or counter rotation as a counter engine of this year actually runs backwards and incorrect setup and parts will cause stalling problems..

If theres no blockage in the airbox then...it really sounds like its not getting sufficient air at throttle settings, link and sync.
Throttle butterfly's opening late.?
OPen the throttle and see where they are positioned, should be 90 deg level.
