Gear shift rod

1987 Johnny 88 SPL, replacing water pump but I also removed gear shift rod (because I'm dumb and curious) didn't count how times I unturned it. Is there any rule of thumb to put it back at the right height? Yes I'm replacing the gasket too.

Yes there is a rule of thumb, it has to be the correct lenth of your shift will not work correctly.:)
Have you looked in the chart in the "Top Secret File" sticky at the top of the page to see if it lists your lower unit?

Misplaced my manual, also where am I measuring from base,top where rod enters housing or top of grommet?

You measure from the top of the lower unit to the center of the hole in the shift rod having the unit shifted into neutral.
