A jet ski for shallow water/slow speed fishing, or any fishing for that matter, is kind of odd to me. Too loud and awkward. Although, there are guys that convert old flat bottom jon boats to "jet boats" and seem to have good success even in skinny water. However, I would suggest a proper shallow water boat with a small hp outboard. It will be more versatile and easier to troll/idle with. Check out a boat called a Gheenoe. They're very popular here in FL where they're made and the Southeast in general. They come in simple no motor varieties that can be paddled/poled, all the way up to tricked out version that can take up to a 40hp outboard and run WOT in less than 6" of water. Check 'em out...
