The water pump housing on this motor has a big slot in the side. There is a seal that just doesn't seem like it could possibly close off this slot in the side of the housing. The copper tube fits down in this assembly. Am I supposed to try to make a water tight seal between the slotted housing and the copper tube?

The impeller sits inside a stainless cup inside the housing, so the opening area on the side doesn't have anything to do with water flow to the powerhead . There is a rubber seal where the copper tube goes into the housing that does need to be water tight.

The answer to your question is no. You will not make a water tight seal when you put your lower unit back on properly. That "chimney" with the large slot , has a small rubber boot and a small hard washer if you look at the inside of the housing. Some kits have parts to replace those. Just check to see if your motor is pumping water in sufficient volume.
