Rear Motor Mounts

I have been reading this site daily and with the wealth of knowledge here I have completed a stringer, deck rebuild and in the process of a repower from a 4.3l to a 5.7l. It is an 89 boat with an alpha one drive. Thanks to everyone for all the information!! I have been having problems getting the new motor aligned. My question is on the rear motor mounts. There is a space between the flange on the bellhousing and the mounts on the transom after torqing them to specs. I am guessing it is at least a 1/4" and maybe a little more.
I have reset the motor three times and it is about the same everytime. Is this normal? I would think that it would need to go down to the fiber washer
when the bolts are tight. I have the manual and all the pieces are placed according to diagram.

Do you have the engine on the front engine mounts?

Yeah it is on the front mounts but I am not sure that they are at the height they need to be. It seems like when I did the stringers I may have them higher than they were originally. I had the alignment to what I thought was real close with the front mounts all the way down, but the bar had a small catch on the bottom left corner (viewed from the outdirve) as it entered the coupler. then it would slide right in.

Front mounts removed, with the engine suspended, install and torque the rear mounts.
Install the alignment bar, through the gimble bearing, adjust the engine until the bar slides as it should.
Use a plumb bob to locate the engine mounts to the mount pads in the bilge.
After the front mounts are secure, realign the engine again.
