Running Hot

Hey everyone im a little stumped on this one. I just recently changed the plugs on the motor and put new thermostats in. Cleaned all filters and did put everything back together correctly. I checked compression on all cylinders and everything is good. Although the engine is still running hot. I start it up and it runs absolutely great but after a minute the top two cylinders are scorching hot. Does anyone have any other idea what I can try and check?

What are we working on, is the water pump working, are you running it on muffs, in a barrel, in the water?
Need more info.

Sorry I meant to say it is a 2000 90HP 2Stroke Johnson 4cyl. I just recently changed the water pump on it. It has a strong pee

This in a lake where I've been testing it
